So far i understand that the configuration of the plates are the different but how does that effect production?
A really well built unipolar reactor will have separate, dedicated electrolyte reservoirs for each cell group to reduce current leakage between groups. In addition, having a true positive and a true negative plate (uni-polar) in every other position is another reason for less current leakage and more production per given watt of power expended. In short, they're more efficient because they have less internal resistance and utilize power more effectively.
They are also bigger, heavier, more complex with more parts, more expensive and easier to screw up if you don't have the theory thoroughly etched in your brain.
